Yes, that probably means that your
NIFTI files do not contain the actual TR of those acquisitions
(when entering TR = NaN CONN will look for the proper TR information
first from sidecar .json files in the same location and with the
same fielnames as your .nii functional files (in a "RepetitionTime"
field), and if those do not exist it will also attempt to read the
"dt" field in the NIFTI header to look for this information). To
fix this, simply create .json files for your functional data and
enter there the proper value of TR for your functional acquisitions
