Thanks for this helpful thread. I've been able to run the following code without error; however, when I check the output ROIs (saved as RVe.ROIs_1.nii and RVe.ROIs_2.nii) in spm display, it seems they have not been separated as each image file still contains both ROIs.

spm_imcalc RVe_mask.ROIs.nii RVe.ROIs_1.nii i1 ==1
spm_imcalc RVe_mask.ROIs.nii RVe.ROIs_2.nii i1 ==2

Any help here would be greatly appreciated!
