I would like to calculate connectivity values within a specific brain mask in CONN and thought about using seed-based connectivity analysis for this purpose. However, I don't understand how to calculate/display these results only within a specific brain mask, as it displays results all over the brain. I've read in previous forum posts about selecting the respective mask as analysis mask in Setup.Options, however, it doesn't work.

Is the only option to calculate and display the results within the respective mask via exporting to SPM using the 'SPM' button? And if so, do I have to threshold my results in SPM again (FWE etc.)? And afterwards, I have to export the connectivity values from SPM, right?
