Single subject analysis comparisons within a subject

Hi,


I am doing functional connectivity for a single subject and I'm interested in checking connectivity within a subject like this:


Assume three regions: Region A, B, C


Region A is an ROI in the left hemisphere.


Region B is a hypothethical region in the right (contralateral) hemisphere


I will do seed based connectivity for region A, and check the connectivity of region A to the contralateral hemisphere and find the statistically most significant region (region B)


I then, using Region B will do a seed-based analysis to see which regions Region B is most connected to within its own hemisphere (Region C). 


Using this connectivity result, I want to compare Region A's connectivity strength to Region B (to the contralateral hemisphere), to Region C's connectivity strength to Region B (which is the most connected region to Region B, within the same hemisphere)


The catch and an important point to mention is that my patient groups are hemispherectomized patients, which do not have any physical/axonal connections to the contralateral hemisphere, thus, all data is analyzed in native space and group-inferences are difficult to do because each patient's etiology is different.

I have utilized the code at this link, and this has been useful but I am interested in doing a comparison within seed sources as well, which seems to require more complex statistics.
