Preprocessing is applied separately to: a) all voxel-level data (each voxel BOLD timeseries within your "primary" dataset, the one defined in the Setup.Functional tab), which will be used for voxel-level anlyses (e.g. as target voxels in seed-based connectivity maps); and b) all ROI-level data (all of the ROIs that you defined in the Setup.ROIs tab, independent of which dataset they are getting their BOLD signals from), which will be used for ROI-level analyses (e.g. as seeds in seed-based connectivity maps, or as ROIs in RRC connectivity matrices)

I input my whole brain as a first data set and cerebellum as a second data set. I also seperate my ROIs as whole brain and cerebellar ROIs. My question is when I do denoising, does it applies to first data set only (since I am only getting denoised whole brain fmri image as an output) or it applies to ROIs and give me denoised signals on my ROIs for both whole brain and cerebellum.
