That's a very good point, I should add that "import from other CONN project" option to facilitate this type of scenarios. In the meantime a not-very-satisfactory-but-reasonable approach would be the following:
1) start from your groupB CONN project and use "save as" to create a new project
2) then in the new project increase the number of subjects in Setup.Basic to the total number of subjects (siteB+siteA).
3) then select the menu Tools -> Convert/Import -> from BIDS dataset, select the folder where your BIDS data is for the siteA subjects and click "select", and last, before clicking on the "Import" button, switch the option that reads "Import to all subjects" to "Import to selected subjects" and select in the new "CONN subjects" list only the new subjects (e.g. if Subject01 to Subject20 were your original SiteB subjects in this project, select Subject21 to Subject40 as those will be the CONN project subjects where the new BIDS-dataset siteA subjects should be placed)
After importing you can go ahead and continue preprocessing and denoising the data (and remember to select only the new siteA subjects when running preprocessing in order to avoid double-preprocessing the siteB subjects)

Is there a way to add the CONN-subjects from one CONN project to the other and then do the setup? (i.e. there is an "import from fmriprep" function, but not an "import from another CONN project option) As the session numbers differ, I cannot simply merge the two projects.
