Hi Elise,
You can create a text file with the extension .tal listing the MNI coordinates (x,y,z in mm separated by a space and with one row per voxel; see the *.tal files in the conn/ROIs/ folder for an example) and enter these files into the toolbox. Alternatively you may also create a ROI image file using WFU_pickatlas or some other tool and enter the resulting .img files as ROIs in the toolbox. And yes, you are right that when using batch scripts you may simply enter the appropriate file path in BATCH.Setup.rois.files{i} (if these are subject-independent ROIs, i.e. the same coordinates for all subjects), or a cell array with one file path per subject in the same BATCH.Setup.rois.files{i} field (if these are subject-specific ROIs).
