Hi Elise,
That sounds fine, in this case the 'automatic recovery' warning may be coming up if you are using batch scripts to overwrite a conn project that has already been run (and this procedure simply makes sure that the analyses performed previously for each ROI source are not confounded with the potentially new list of ROIs). If you are restarting/overwriting a project from zero you may want to first remove the associated conn_* folder and all its contents to avoid getting this message. Let me know if that seemed to be the issue here.
