Dear Elise,

The 'no valid data in ROI...' message indicates that for one ROI/subject there were no valid voxels within the ROI (e.g. all voxels within this ROI were outside of the brainmask), so it was not possible to extract any timecourse from this ROI for this particular subject. This typically indicates some problem with the normalization and/or definition of the ROI, but it can also be indicative of problems in the realignment or coregistration of a particular subject. When encountering this condition, the conn toolbox will skip any analyses on each problematic ROI (it will not remove the entire subject, but the entire ROI, from consideration), so these ROIs will not appear in the subsequent steps (e.g. they will not show up in the ROIs list of the second-level results window)

- does the program then use 'emptiness' for analysis, or does it ignore the data from the subjects it has no data for?
- if the program ignores some of the data, is that only the data from the "problematic masks" or the whole subject?

Many questions, I know, but I would be grateful for any information/advice on this.
