Hello Dan,
Regarding using an external explicit mask, I added that option to the latest release (13l). Using batch scripts you can now set the explicit mask using the batch.Setup.voxelmaskfile field (see the batch manual documentation for additional info)
And regarding the display background images in the GUI, you can also change those by right-clicking on any of the brain displays in the 'second-level results' tab and selecting 'change background anatomical image' (once you change this in one display the same modification will apply to all of the GUI displays as well), or from the command line typing 'conn background_image filename.img' (where filename.img is the desired reference volume filename).
