Hi Hengshuang,
That is perfectly fine, you may simply disregard those; i.e. don't select them as seeds, and if performing ROI-to-ROI analyses you may also want to deselect those to avoid them counting in your multiple comparison corrections (e.g. by clicking on the 'select target ROIs' pull-down menu and manually selecting the ROIs that you do want to be included there)
