Hi Noah,
Could you please double-check if perhaps you have selected the file "mask.surface.brainmask.nii" instead of "mask.volume.brainmask.nii" in the Setup.Options 'explicit mask' option? (the former is to be used in the context of surface-based analyses while the latter is for volume-based analyses)
