Hi,
we're experiencing the same problem. Have you found a solution to map the custom ROIs to MNI space? I was just looking through the MATLAB files generated by CONN, and the one corresponding to our T1-weighted scan appears to have a 'Affine' 4x4 matrix. Maybe this is a transformation matrix that you could use?
