Hi,
I think you can define the slice order before starting the preprocessing using the batch editor. Try defining the batch.New.sliceorder entry (which should take care of the slice time order). Make sure that BATCH.New.steps has an entry defining the slicetiming correction before adding the sliceorder entry.
The entry is on Page 16 of the the Conn batch manual
