Glad to hear that everything seems to be resolving itself :) 

Regarding the interpretation of the original warning messages ("warning: set-1 data for subject 1 session 1 not found"), that indicates that the dataset-1 functional data (the one defined at the bottom of the Setup.Functional tab, where it reads "functional data for ROI-level analyses") is not being found. That secondary dataset typically points to the unsmoothed functional volumes so that ROI-level data is extracted from unsmoothed functional volumes instead of the (typically smoothed) functional volumes that will be used for voxel-level analyses (e.g. by default dataset-1 is defined to point to files that have the same name and location as your original dataset-0 functional data but without a leading 's' character in the filename; but you may change that to point to some other volumes instead, for example if you ROIs are defined in a non-default space). When this happens and dataset-1 is not found CONN reverts to using dataset-0 when extracting functional data for ROI-level analyses. So, to summarize, if you are leaving all default settings, then this error indicates that there is no unsmoothed functional volumes in the expected location (or the unsmoothed volumes are named differently or stored in a different folder), so, if possible, you should simply change the dataset-1 definition to point to the correct folder/filenames.

My apologies for not responding back sooner. I was side tracked on some other projects. With the summer here I am trying to get back to this.  I made the suggestion that you made but it didn't remove the warning. The warnings were  created during the Step 5/7 Importing ROI data. I am creating a new project from scratch. I am using data that has been preprocessed through the CONN toolbox as individual projects. I wanted to merge the projects but they were not processed identically due to human error.   

Can you explain to me what the error messages mean?

When I posted the original question I was having problems moving to the First Level Analysis. I was told that Conditions weren't loading. I was trying to track down the problem and started with the Warning Messages. I am not longer encountering problems with the first level analysis so I will just move one. I guess the take away messsage is if you wait long enough problems will resolve themselves.
