RE: Setup
Hi Bob,
Yes, that is all there is to it, but use "batch.Setup.roifunctionals.roiextract=2" instead of "batch.Setup.rois.roiextract=2". In fact you do not need to even include the "batch.Setup.roifunctionals.roiextract=2" line in your batch script if this is a new project, since that is the default value there.
note: batch.Setup.roifunctionals specifies the source of functional data in "dataset-1" (and above), while batch.Setup.rois.roiextract specifies which one among the previously defined datasets you want to use separately for each ROI (for those cases where you might have defined multiple datasets to be used across different ROIs, e.g. if some ROI files are defined in subject-space while others are defined in MNI-space). By default batch.Setup.roifunctionals defines a single dataset ("dataset-1") using the batch.Setup.roifunctionals.roiextract=2 option. Also, by default batch.Setup.rois.roiextract is set to 1 (pointing to "dataset-1") for all ROIs unless otherwise specified.
Best

I think I understand. I only copied the smoothed data into a folder for loading into CONN. I also need to copy the unsmoothed data to the same location and then set the Setup.rois.roiextract=2. Is that correct? Is that all I need to do to setup my batch script correctly for using smoothed and unsmoothed data for the Voxel-To-Voxel analysis and ROI-To-ROI analysis respectively?
