Dear Sami,

If you ROI file is defined in fsaverage space (e.g. it may be an aparc*+aseg.mgz file) you should be able to directly import that file into CONN (see for example this post http://www.nitrc.org/forum/message.php?m... for additional info). Alternatively also note that you can also import directly freesurfer .aparc files without needing to first construct projected .mgz files from those (see this post http://www.nitrc.org/forum/message.php?m... for additional info).
