Hi,
My guess would be an incorrect functional normalization step (since that step tries to resample your functional data into an MNI-space bounding box). Could you perhaps create a few QA plots showing your functional data vs. MNI-boundaries perhaps before and after normalization to double-check whether this is in fact the issue here?
