RE: Realign and Unwarp Flipping part of the bold files?
Hi Harrison,

That is a rather strange issue, could you please confirm that the original volumes (before realign and unwarp) do not have the 2-180 volumes flipped?

The only thing that comes to mind is a rather old bug (see https://www.nitrc.org/forum/forum.php?thread_id=5344&forum_id=1144) which was present in SPM12 around 2015 but has been fixed since, so I am curious as well as to how this flip could have happened.

Thanks
Alfonso

I'm running into a strange error. I recently decided to reprocess some of the data (180 volume bold files). I used orientLAS and 3dretroicor and then loaded the files into CONN where I ran functional Realign and Unwarp, functional center to (0,0,0) coordinates, and functional outlier detection. The resulting files (with the u* prefix) have the first volume normal, but volumes 2 - 180 are AP flipped.

Any suggestions? I could probably just flip the last 179 volumes, but I'm concerned about why this is happening and the implications it has on the preprocessing.

Best,
- Harris
