You don't need to concatenate them you can enter them as different sessions. See the conn_batch_humanconnectomeproject.m example batch script available for Download here. You might want to modify the preprocessing steps used, so I would just use the script to setup for mat file and set all the .done steps to 0 so they don't get run automatically.
