Hi Carolina,
it looks like you do not have AFNI installed or that it is not accessible at the general path.
make sure you have the following in your .bashrc - Change /Users/Shared/afni to where you installed afni
AFNIDIR=/Users/Shared/afni
PATH=${AFNIDIR}:${PATH}
export AFNIDIR

Another solution might be to use the Lin4Neuro ubuntu distribution which has these tools already installed.

A good learning idea would also be to open the 1_anatpreproc.sh, 2_funcpreproc.sh etc. and apply the commands manually to a dataset. That way you learn what commands are used and what they do to the data.
