for the RSFC: as indicated by the script you can not find Fox_tn_FEF_3mm.nii.gz, Fox_tn_MT_3mm.nii.gz and Fox_tn_IPS_3mm.nii.gz

That is because the name of those seeds is Fox_tp instead of Fox_tn. Tp stands for task-positive, while tn stands for task-negative. These are seeds of different networks (see http://www.ncbi.nlm.nih.gov/pubmed/15976...). So I'm thinking you have 3 typos in your seed_list.txt ...
