RE: Error preparing files for coregistration. Mean functional file not found
Hi Stefano,
This message indicates that CONN is not finding a reference functional image (typically either an image called meanu091223sbj01m_tp2.nii which was generated during the realign and unwarp step, or an image called art_mean_au091223sbj01m_tp2.nii which was generated by the ART outlier identification step) that can be used to perform functional-anatomical coregistration. If that is not available you can simply check the option that reads "first functional volume as reference" in the coregistration preprocessing step so that CONN will use the first image in the functional data as reference instead.
