I was performing a surface-based fMRI preprocessing also and I had the exact same error. We collected two conditions of rs-fMRI for each of our subjects. I processed the two conditions at the same time, however, mean functional data were not generated in the second condition, so the error "Mean functional file not found" came out. I ran this surface-based preprocessing two times, the error happened every time. I also performed volume-based preprocessing for the same dataset, it went well without this error. By the way, I used the default pipeline except slice-timing, every time.
