Make sure the realignment file rows match the total scans for each session. Adjust the task and rest conditions onset times to fit within the run durations. In CONN set up each run correctly as per your design. Also check that the formats of the rp file and functional images are compatible between SPM and CONN. This should fix the mismatch and onset time errors.
