For that design I would define two conditions in Setup.Conditions, one for each visit (e.g. Visit1 and Visit2 conditions), and then define as you did the four groups in the Setup.Covariates (2nd-level) tab. Remember to propagate any changes in Setup.Conditions through Setup/Denoising/Analysis (changes in 2nd-level covariates do not require re-computing connectivity measures so those changes will show up directly in the Results tab, but changes in conditions do require recomputing connectivity measures for each newly defined condition, so those require you to re-run Setup/Denoising/Analysis using the new condition information for those changes to show up in the Results tab)

I've tried setting conditions and visit 1 and visit 2 for each participant, then setting up the four groups in the second level covariates (placebo, group 1, group 2, and group 3), but keep getting error messages at group analysis that "no conditions set".
The analysis we want are: seed based (hippocampus), global connectivity (atlas regions), ALFF, and fALFF, plus graph theory analysis.
I'd be really grateful for any help with this!
