Hi Sami,
Have you tried using a CONN batch script? Every processing stage in CONN has a 'overwrite' option that can be set in the batch script:
overwrite : 'Yes'/'No' overwrites target files if they exist ['Yes']
Maybe if you set the 'overwrite' field to 'No' it will skip importing the ROI data of seeds for which CONN has already extracted the necessary information and only import the ROI data for newly defined seeds.
