Hi Leah,
This is a somewhat strange error. The error is appearing because the number of components extracted from at least one ROI in at least one subject is not constant across conditions or across runs/sessions. There are only a couple of ways that I imagine something like this could happen without first producing a different form of error. One would be if you first processed one run/session, then changed the number of components to be extracted from some ROI, and then processed a different run/session using the 'do not overwrite' option. This could cause the number of components being extracted to vary across runs/sessions or conditions. Another option would be if you have multiple sessions and your data has only been normalized (brought to MNI space/coordinates) for one session only (that could cause the second session to be badly coregistered, and the ROI extraction routine can then fail to extract as many components as desired due to missing data, resulting in different number of component being extracted across different runs).
Let me know if any of these seem to fit your case (or if you first got a different error message before seeing this one which could better explain what is going on in this case)
