Dear Noelia,

The variable 'data' in the files ROI_Subject*_Condition000.mat contains all of the ROI data for each subject/session right after denoising, which, I believe, is what you are after. You are also correct that the data in there is simply concatenated across runs/sessions after all of the denoising steps. If you are interested in the session-specific data, the variable 'data_sessions' will tell you which timepoints come from which runs/sessions, so you can simply break down the timeseries in 'data' into their session-specific segments. 

Also, and just for reference, the data in the condition-specific files ROI_Subject*_Condition#.mat contains the data associated with each individual condition also after denoising (with the association between condition numbers and condition names described in the file _list_conditions.txt). These data may be exactly the same as the data above, or it may differ from it if there are any condition-specific operations applied to your data (e.g. condition-specific band-pass filters defined in Setup.Conditions).

CONN extracts ROI BOLD timeseries after denoising and the results are stored in the Preprocessing folder. I have a design with 2 conditions per subject (pre- and post-) and I´d like to export the denoised BOLD timeseries (145 scans per session) from the output files. However, for each subject, CONN produces the following output files:

ROI_Subject001_Condition000
ROI_Subject001_Condition001
ROI_Subject001_Condition001
In the data structure from ROI_Subject001_Condition000, I have 290 values for each ROI which I presume are the 2 sessions concatenated. This also applies to the data structure from ROI_Subject001_Condition001 and ROI_Subject001_Condition002. The values of the latter for both sessions are equal (though obviously with different condition weights) but differed from those in ROI_Subject001_Condition000. So how do I know which values correspond to the ROI BOLD timeseries after denoising for each subject and session?
