I'm very grateful for your reply since I was stuck with this issue. Regarding the 'data' variable in the files ROI_Subject*_Condition000.mat and in the condition-specific files ROI_Subject*_Condition#.mat the values are indeed exactly the same and, as you indicated, correspond to the ROI data after denoising. This is precisely what I needed.
On the other hand, I should have been more specific when referring to the data in the condition-specific files ROI_Subject*_Condition#.mat. Actually, I was referring to the variables d1data and d2data which differ from the values in the data variable. Could you possibly offer a brief explanation of these outputs?
