Dear Max,
Thanks for the thorough description, you are right in more recent versions of CONN you will also need in the GUI to select the "Group analysis results: individual ROIs" option (in the up-right menu within the results tab when displaying ROI-to-ROI results) before running the conn_withinbetweenROItest script. Let me know if you still run into any issues
