Thank you for looking into and reporting this issue! This was indeed a bug in the code when using the 'create confound-corrected ROI BOLD timecourse .csv files' option in Setup.Options. I am attaching below a patch for this (this patch is for release 25b, to use this patch simply copy the attached conn_process.m file to your CONN distribution folder overwriting the file with the same name there; this patch is also already incorporated into CONN's latest code version at github.com/alfnie/conn). Please let me know if you are still running into any issues
