Hi Anna,

Yes, often only positive correlations are used in graph theory analyses (or more exactly, the sign of the correlations is considered when forming the adjacency matrix based on suprathreshold correlations; this applies not only to cost thresholdig but also to the other thresholding methods as well). You may change this default behavior, if you wish, in CONN's graph theory results simply by switching the network-forming correlation threshold value (the one used to compute the network adjacency matrix for each subject) to 'two-sided' instead of 'one-sided', and that will disregard the sign of the correlations when thresholding them.
