Hi Anna,
The "contents.m overloaded" warning message is inocuous, that should not generate any problems at all. Could you please let me know what procedure did you use to update to the latest release? The simplest procedure is to use the Help.Updates menu, which will handle the installation automatically. If instead you manually downloaded and installed the new .zip file you simply need to: a) change Matlab's path to remove the reference to the previous CONN release from there and to add the new reference; and b) close the CONN gui and launch it again, and then re-open your conn project.
If you renamed or deleted your older conn distribution folder then when you open your conn project you will get a warning message saying that it can no longer find some of the original ROI files (those that were located in the old conn folder). If you get that message simply re-select in the prompt gui the new location of those files (e.g. in the new conn/rois/ folder) and CONN will update those references to point to their new location without a problem. After that simply save your conn project again to have these changes saved for future sessions.
After updating following the steps above there is no need to re-run any analyses. Let me know if you run into any issues.
